The Intelligent Design (ID) movement and the BioLogos vision associated with the geneticist Francis S. Collins represent two rival attempts to relate modern biology to belief in a Creator. Although the phrase “intelligent design” appears in older theological discussions of the argument from design, its modern use as an alternative label for creationism dates to the 1989 textbook Of Pandas and People. The term was substituted into drafts of that book—directly replacing “creation” and “creationism”—after the U.S. Supreme Court’s 1987 decision in Edwards v. Aguillard barred the teaching of creation science in public schools. This textual history would prove decisive two decades later in court.
The intellectual movement crystallized in the early 1990s. Phillip E. Johnson, a Berkeley law professor, published Darwin on Trial in 1991, arguing that neo-Darwinism rested more on a prior commitment to philosophical naturalism than on evidence. Johnson, widely called “the father of the intelligent design movement,” convened key figures—Michael Behe, Stephen Meyer, and William Dembski—at a Southern Methodist University conference in March 1992. In 1996 the movement acquired an institutional home in the Discovery Institute’s Center for the Renewal of Science and Culture (later the Center for Science and Culture) in Seattle. In October 2004 the Dover, Pennsylvania, school board required a statement be read in ninth-grade biology presenting ID as an alternative to evolution and directing students to Of Pandas and People. Eleven parents, led by Tammy Kitzmiller, sued. After a six-week trial, on December 20, 2005, Judge John E. Jones III—a Republican appointee—issued a 139-page opinion holding that ID “is not science,” that it “cannot uncouple itself from its creationist, and thus religious, antecedents,” Wikipedia and that teaching it violated the Establishment Clause. Behe’s cross-examination became famous: as Judge Jones recorded in the opinion (p. 68), “Professor Behe admitted that his broadened definition of science, which encompasses ID, would also embrace astrology,” and, when presented with a stack of peer-reviewed articles and textbooks on the evolution of the immune system, Behe maintained that this was still not enough.
BioLogos and Francis Collins
Francis S. Collins is a physician-geneticist who led the Human Genome Project and later served as director of the U.S. National Institutes of Health from 2009 to 2021. A convert from atheism to evangelical Christianity—he credits C. S. Lewis’s Mere Christianity—Collins set out his synthesis of faith and science in The Language of God: A Scientist Presents Evidence for Belief (2006). Collins’s position accepts the full scientific picture. Prompted by an overwhelming correspondence from readers of his book, Collins founded the BioLogos Foundation in 2007. Its leadership passed from Collins (2007–2009) to the biologist Darrel Falk (2009–2013), then to the astrophysicist Deborah Haarsma (2013–2024), and, as of March 2025, to the physician-scientist Kristine Torjesen. The organization now prefers the term “evolutionary creation” and gathers a wide roster of scientist-theologians—including the Cambridge biologist Denis Alexander, the philosopher-theologian J. B. Stump, and contributors such as Alister McGrath, N. T. Wright, and the late Tim Keller. The two positions share more than their partisans often admit. Both affirm a Creator; both reject metaphysical naturalism and the claim that science compels atheism; both accept (in ID’s case, often) an old earth. Their divergence is sharp on two questions: whether design is empirically detectable within biology, and whether Darwinian common descent is complete.
ID asserts that design is scientifically detectable—that irreducible and specified complexity are positive empirical signatures of intelligence. It treats the reigning evolutionary account as explanatorily deficient and seeks to admit intelligent causation into science by loosening the rule that scientific explanations invoke only natural causes. BioLogos asserts the opposite on both counts: the evolutionary consensus is scientifically secure and should not be treated as a site for detecting gaps, and design—though real theologically—is not a scientific hypothesis. The mutual critiques follow directly. ID proponents charge that BioLogos capitulates to a naturalistic “consensus” and that calling ID a “god-of-the-gaps” argument is a caricature: they insist their inference is positive, from what intelligence is known to produce, not merely from what evolution cannot yet explain. III. Pros and Cons of Intelligent Design
Scientific
In its favor. ID has drawn public attention to genuine scientific puzzles: the origin of biological information, the assembly of complex molecular machines, and the abruptness of the Cambrian fossil record. Behe’s descriptions of biochemical systems are, even critics concede, vivid and accurate as descriptions. In principle, a design claim about a specific structure is falsifiable—Behe’s assertion that a system cannot evolve stepwise is refuted if a stepwise route is demonstrated—so parts of ID are at least testable.
Against. That very testability has told against ID: proposed cases of irreducible complexity have been met with plausible evolutionary pathways via co-option and exaptation (the bacterial flagellum shares components with the type-III secretion system; blood-clotting factors show duplication and recruitment; the mammalian middle-ear bones descend from reptilian jawbones). ID has produced essentially no peer-reviewed research program: as the Dover court found, “there are no peer-reviewed articles… supporting Professor Behe’s argument that certain complex molecular structures are ‘irreducibly complex.’” Kenneth Miller, the Brown University biologist and Catholic who was the plaintiffs’ lead witness at Dover, characterizes irreducible complexity as an “argument by negative”—a claim that because evolution has not yet explained something, design must be inferred. IV. Pros and Cons of BioLogos
Scientific
In its favor. BioLogos’s decisive advantage is that it takes on board the entire, converging body of evidence for common descent—genetics, paleontology, biogeography, developmental biology—without special pleading. It makes no scientific claims that future discovery is likely to overturn, and it keeps the practice of science unobstructed, since it never declares a phenomenon off-limits to natural explanation. Collins’s own field, genomics, supplies some of the strongest evidence for shared ancestry, lending his synthesis unusual authority.
Against. Critics on the ID side argue that BioLogos treats the evolutionary “consensus” as beyond question and counsels deference to it, sometimes in tension with its own believers’ instincts. A subtler scientific-philosophical criticism—pressed by the Christian Research Institute—is that Collins is not fully consistent: having banished God from the gaps in biology, he still appeals to cosmic fine-tuning and to the human “Moral Law” as pointers to God, and skeptics note that both are themselves candidates for future naturalistic explanation. Collins concedes they are “pointers,” not proofs.
Philosophical
In its favor. BioLogos rests on a coherent and venerable distinction between primary and secondary causation: God as primary cause works through the secondary causes that science studies, so that a complete natural explanation and full divine action are not rivals but complementary descriptions. This dissolves the forced choice between “chance” and “design” that Heller diagnosed. It also respects methodological naturalism as a working rule of science without inflating it into metaphysical naturalism—precisely the distinction Shah insists must be kept clear to avoid “unnecessary debates between theists and atheists.”
Against. Philosophically, BioLogos faces the charge that it purchases peace too cheaply. If God’s action is by definition scientifically undetectable, critics ask, is the claim of divine guidance empirically empty—compatible with any possible observation and therefore explanatorily idle? Some accuse it of a “NOMA”-style separation (Stephen Jay Gould’s “non-overlapping magisteria”) that keeps faith safe only by keeping it silent. And there remains the problem of divine action: how, precisely, God guides an evolutionary process described as unguided is left, perhaps necessarily, mysterious—Collins locates possible divine action in quantum indeterminacy but does not claim to demonstrate it.
Theological
In its favor. Theologically BioLogos offers a God who is not a tinkerer patching gaps but the sovereign author of a law-governed cosmos whose very regularities are His handiwork—a vision Shah repeatedly commends and finds echoed in the Qur’anic “Be, and it is” (kun fayakūn) and in Heller’s image of creation as a symphony in the Mind of God. It avoids making faith hostage to scientific fortune, embraces the problem of evil more honestly than a design argument that must explain apparent cruelty and waste, and it is ecumenically capacious: Collins presents theistic evolution as “the view espoused by many Hindus, Muslims, Jews, and Christians, including Pope John Paul II” (The Language of God, p. 199).
Against. Conservative theologians object that BioLogos strains traditional doctrine—especially a historical Adam and the Fall, original sin, and the special creation of humanity—when it accepts that humans emerged from a population sharing ancestry with apes. Its critics within the church argue it concedes too much authority to science over Scripture. And a Muslim reader like Shah, while warmly affirming the monotheism BioLogos serves, presses a pointed question at its Trinitarian framing: since “logos” in Collins’s usage evokes the opening of John’s Gospel, is the “BioLogos” brand quietly Christological even as the underlying theistic evolution is shared across Abrahamic monotheism? V. The Methodological-Naturalism Fault Line
Beneath the whole dispute lies a disagreement about the rules of science. Methodological naturalism (MN) holds that science, as a method, restricts itself to natural causes and testable explanations—a thequran self-imposed limit that says nothing about whether the supernatural exists. ID’s deepest ambition, as the Dover court recognized, is to change those ground rules to admit intelligent (potentially supernatural) causation. Shah’s essay on the subject argues that this is where ID goes astray: MN is the disciplined boundary that gives science its empiricism and predictive power, and relaxing it to admit design would, in the long run, license the abandonment of inquiry whenever a problem looked hard.
Here the positions divide instructively. Plantinga argues that MN is not sacrosanct and that its standard justifications are weak; a believer need not accept that science is the only path to knowledge. Shah and BioLogos agree with Plantinga that metaphysical naturalism is a philosophical prejudice, not a scientific finding—but they part company with ID by insisting that MN remains the right working rule within science, precisely because abandoning it collapses the useful division of labor between science (which asks “how”) and theology (which asks “why”). VI. An Abrahamic Widening: The Islamic Vantage
The debate is usually staged as an American Protestant family quarrel, but the Islamic tradition offers an illuminating outside vantage that Shah, writing as a Muslim physician, brings to the fore. Classical Ashʿarite theology, and especially al-Ghazālī (d. 1111), tends toward occasionalism—the view that God is the sole true cause, continuously sustaining and re-creating the world at every instant, so that natural causes are the habitual patterns of God’s own action. On such a view the whole apparatus of “gaps” is theologically beside the point: God is not more present in the unexplained than in the explained, because He is equally the direct author of both. This structurally anti-gaps theology aligns the classical Islamic instinct more closely with BioLogos than with ID. (Scholars such as Frank Griffel note a live dispute over whether al-Ghazālī was a thoroughgoing occasionalist or left room for genuine secondary causation, but on either reading God’s agency saturates nature rather than hiding in its seams.)
The contemporary scholar Shoaib Ahmed Malik, in Islam and Evolution: Al-Ghazālī and the Modern Evolutionary Paradigm (Routledge, 2021), works this out in detail. VII. Assessment
On the balance of the evidence and argument, BioLogos is the stronger position where it matters most. As science, ID has not delivered a research program, its flagship cases have eroded, and a federal court—persuaded by working biologists and even by ID’s own witness under oath—found it not to be science. As theology, ID courts the god-of-the-gaps error that thinkers as varied as Heller, McGrath, Alexander, Collins, and Shah all identify as corrosive to faith, and, in Thomist and Islamic eyes alike, it risks shrinking God into a designer-among-beings. BioLogos, by contrast, keeps science whole and God sovereign, at the cost of leaving the mode of divine action mysterious and of straining some traditional readings of Scripture.
Yet ID should not be dismissed wholesale, and the fairest verdict is Shah’s: ID is good philosophy but bad science. Reframed as natural theology—as wonder at fine-tuning, at the intelligibility of the cosmos, at the sheer existence of ordered complexity—the design intuition is legitimate, ancient, and moving. Its error is one of genre: it presents as biology what belongs to metaphysics. BioLogos makes the complementary move correctly, letting biology be biology and confessing design as faith’s reading of the same facts.
VIII. Thematic Epilogue: Gaps, Plenitude, and the One Who Cannot Be Seen
The quarrel between Intelligent Design and BioLogos is, in the end, a quarrel about where to look for God. ID looks in the gaps—in the places where the causal story stutters, hoping to catch the Designer at work in the seams of nature. BioLogos, and the older traditions behind it, look at the whole—at the fact that there is a lawful, fertile, intelligible cosmos at all, and that its ordinary workings are luminous rather than empty. The first strategy is perpetually anxious, for the gaps keep closing; the second is at peace, for no discovery can subtract from the wonder that anything exists and coheres.
That is why the most telling voice in this debate may be Michael Heller’s. To make God and chance into competing forces, he warned, is a Manichaean mistake; the believer should see that “what we call chance and random events is well composed into the symphony of creation,” thequran a score written in the mathematical structures God “thinks through” into being. On this view the biologist tracing an evolutionary pathway and the psalmist singing that the heavens declare the glory of God are not adversaries reaching for the same territory; they are describing one reality in two registers.
The Islamic accent that Shah adds sharpens the point into a paradox at the heart of monotheism. The God worth arguing about is not an object that keen enough instruments might finally isolate in a cell or a constant. “Eyes cannot reach Him,” the Qur’an says, “but He reaches the human consciousness” (6:103). A God who could be cornered in a gap would be, by that very fact, too small to be God—an item in the inventory of the universe rather than its ground and author. The deepest theological objection to placing design in the gaps is not merely that the gaps keep closing but that the God of the gaps was never the God of Abraham, of Maimonides, of Aquinas, of al-Ghazālī, or of Collins’s own confession.
There is a final irony that Shah presses and that a fair essay should let stand. When a Trinitarian scientist like Collins argues, through the grandeur of evolution and the fine-tuning of the cosmos, for one sovereign Creator who authors all things and needs no gaps to act, the argument he builds belongs, whether he intends it or not, to every heir of Abrahamic monotheism—Jewish, Christian, and Muslim alike. The design intuition and the evolutionary vision, so often set at war, converge at last on a single confession: that the cosmos is not an accident and not a machine abandoned by its maker, but a word spoken and still being spoken—bios held in being by logos, life uttered by the One who says “Be,” and it is.
